How do I refund a portion of a pay pal payment through SM. I know how to do it for credit cards but the same method does not seem to work with pay pal refunds.

How this works may depend on your account setup in SuperManager.  When you go to "View", "Store Settings" what account do you have selected for "Make manual transactions through"?  And what type of account is that?  (i.e. an account in your Yahoo store, PayPal account, Authorize.net account or Direct Connect account)

It lists the payment processor I use for all credit card payments. ie: First National Ipayment

I see how that could cause problems.  We have made updates to the next beta version so that if you issue a credit on an order paid with PayPal it will issue the credit through PayPal as well.  If you update to beta 1.5.6.2 it should work better for you.
